These responsive dropdown menu locations only show up when either the "Tablet Dropdown" or "Mobile Dropdown" Responsive Navbar options are selected. Can you double check and make sure that's the case on your end? When I tested this on your site it worked just fine.

I just logged into your site and that helped me pinpoint the confusion (I hope Regarding the PHP Builder template files missing, I believe what's going on is that Genesis has removed/changed several templates and I don't thing they include the blog template file anymore, which would account for it missing in the PHP Builder. The PHP Builder actually pulls directly from Genesis itself, so if the template file is now gone then the PHP Builder won't find it.
Regarding the EZ Home template file, I'm not aware of that one. Dynamik creates its own EZ Static Homepage based on your settings in Dynamik Design, but I don't remember there being an actual EZ Home template that we offered (I could be wrong).
Regarding the responsive dropdown menu locations, I just selected that option in your Dynamik Design Options (the Menu Mobile Dropdown) and once I saved those changes I was able to go to Appearance > Menus and locate the Responsive Dropdown menu locations. So I'm not sure why you're not seeing them on your end. Cache maybe?
That's actually a Genesis thing, not a Dynamik thing. For site-wide you'd do this through the Customizer under "Theme SEO Settings". For specific pages and posts you'd do that through the Genesis SEO Options found on those pages and posts.
I know I had addressed this fairly recently, but I couldn't find my response. Basically the problem at this point with making Dynamik truly AMP-ready is that there are necessary scripts that Dynamik depends on for some front-end functionality (even when not logged in) that would have to be removed for AMP pages to work properly. As far as I understand it, that's the primary gripe with developers when trying to get their apps to work with AMP, is the way it treats linked-in JS files (as well as CSS).
So that's all just to say that at this point Dynamik is not AMP compatible.
